The pace bowler increased the injury concerns plaguing England after leaving the ground during Saturday's play in the Melbourne Test versus the Australians.
The pace bowler felt a problem in his left leg immediately following a delivery of the fourth over on Saturday.
The England team reported Atkinson reported "discomfort" and required time on the sidelines for further assessment "over the next few hours".
The concluding match of the series beginning on 4 January begins on Sunday, 4 January.
The English side has been without fast bowlers Mark Wood with a knee problem and Jofra Archer with an abdominal strain on the current trip.
Matthew Fisher was called up to provide backup.
